Hi Amanda, I've uploaded a couple of websites with CyberDuck myself and had a couple of issues that needed to be solved so I get where your coming from. "Not Permitted" looks like it means that your security settings do not allow you to open applications downloaded from online. To fix this go to your ( System Preferences - > Security & Privacy -> Click The Lock In Bottom Left - > Enter Password - > Allow Apps Downloaded From - > Click "Anywhere" ) Then unzip the file and launch! Yes this is correct, but I would not recommend changing your settings, it is asking for a security breach, which is why I recommended the right-click approach I posted earlier, because it allows you to choose which applications can or can't be downloaded.

The change log for CyberDuck indicates that your version (4.1.3) was originally released in 2011 and that there have been significant changes to how the program handles SFTP connections since then. The most notable changes occur in version 4.5.
